The train is easy and there are also bus tours BUT I would urge you to consider staying in San Diego over night instead of making 2 trips.

San Diego has a lot more to offer than animal parks and you won't get to really experience our city.

The train is a nice trip, and many of them go right by the ocean for part of the trip (sit on the upper deck, on the west facing side for the best view).

First here is the link to Amtrak's website

If you are planning a day trip to San Diego, you will want to get off at the "Old Town San Diego" stop, but not all trains make a stop here. If not you can go to the Downtown San Diego stop and then catch the San Diego Trolley back to the Old Town Station.

For the san Diego Zoo, you go to Downtown San Diego.

The local Bus service is good and easy to access both places.

For SeaWorld San Diego, catch the Route 9 at the Old Town STation, which takes you to a bus stop located inside the SeaWorld Parking Lot.

For the San Diego Zoo, take route 7 which drops of near the Zoo on Park Avenue. (Just ask the driver to tell you when to get off.

I'd also agree with the suggestion to stay overnight and spend the better part of two days in SD - one day at the zoo and the other at Sea World. The train is about 2 1/2 hours each way from Anaheim - so a day trip to SD entails 5 hours of train travel, plus getting to/from the train stations on each end of the trip. That's a lot of travel in one day. Instead of doing that whole excursion twice, do half of it one day, spend the night, and do half of it the next, only doing the whole thing once.
