Best place to start and end for 3 nights on the Rhine?

We are already planning our next year's Oktoberfest visit and will be getting the train from Frankfurt to Munich to attend. We are considering 3 nights in at least two Rhine towns before we depart.

We are considering Rudensheim and Mainz, but maybe it's a long distance to come in from Frankfurt to Rudensheim, then onto Mainz, then to Frankfurt?

We are thinking to stay somewhere really small for at least 1 night, an a busier town for 2 nights. Mainz seems like a good option for the larger town.

Are there any other small towns more easily accessible near Mainz that may work for our trip?

Manz is fine for the larger town. I’d choose Bacharach for the smaller one

Your small town visit (in the scenic part of the Middle Rhine Valley) should probably be 2 days and 2 nights as you will probably need more time in the vicinity of that small town to get around to the castles, the other towns, and other sights nearby. The most scenic part is between Koblenz in the north and Rüdesheim in the south:

Mainz lies further upstream and outside of this area. A full day there would be good, a second day or half day if possible.

Rüdesheim isn't as central to the area as Sankt Goar, which I would recommend for other reasons as well over Bacharach and Rüdesheim. St. Goar will make it easier to visit Rheinfels Castle (which is right there) and Burg Eltz, two of the 3 main castle draws; getting to the 3rd castle (Marksburg) takes about the same time for either R'heim or St. Goar. St. Goar is a more convenient place to end a day cruise as well - and the scenery there is probably the best in the whole valley.

The other thing is that St. Goar is on the same side of the river for visiting most towns of interest (Bacharach, Oberwesel and Boppard are all very close and no river crossing is needed.) And there are direct trains between St. Goar and Mainz, which is also on the same river bank (not so for Rüdesheim.)
