what is the best public transport option to reach hotel from EWR Newark airport?
Take cab/bus to Newark Penn (railroad) Station. PATH to World Trade Center. Walk thru Oculus/Fulton St to subway downtown. If you have a lot of luggage, it might be best to take a NJ Transit train from Newark to NY Penn Station and take a subway/bus from there. Hope this helps. PS - there are trains from EWR to Newark and NY but check the schedule and remember the AirTran monorail can be unreliable, especially in bad weather.

Is there a direct subway to Columbia University from this area?
For direct travels to Columbia University you may catch the Number 1 Train at Rector Street Station, which is about a 8 minute walk from the Hotel. You may also take the Numbers 2 or 3 Train at Fulton Street Station and Transfer for the Number 1 train at 96 Street. The latter is probably the more convenient and quickest option.
