AI runs one flight from Cochin International Airport to Agatti island. From there boats are available to go to the island. You can book through SPORTS, they will arrange entry pass, your stay and ferry etc,.

Hi, our ferry from Kadmat left at 7 AM. I believe there was an earlier one at 6:30 AM or so. Regardless, you don't need to worry much about the timings, because the staff will make sure that you're able to depart on time and reach the airport at Agatti accordingly, since there is only 1 flight out of Agatti every day.
