You can book from this site w-w-w-japanican-com. Just take shinkansen from Tokyo to Kyoto and continue with local train to Arashiyama area.

Hi Arvin, The general onsens are sex-segregated. Unless you are a same-sex couple, it would be difficult. There are private onsens to be booked, but I don't recall doing that so I can't tell you if they allow mixed sexes... More
