Sorry, we didn't do the Hop on Hop Off tour but did take the trolley to get downtown. The trolley wasn't too far away...about 2 blocks. Take one of the bridges over the canal as a shortcut.
Linate is closest to Milan centre & the hotel. Mapensa is a little further away but probably only an extra 15mins. Bergamo a little further away again.

Dear Mr Meeley,
they have a parking garage for the Hotel. If you advice the hotel that you need a parking space there is really no problem. The garage is closed and the car will be safe.

As you are leaving at a really early hour there will be not a lot of traffic, but please note that MXP is about 1 hour away, therefore I would recommend to plan accordingly.
