I would recommend asking through Japanican's customer support -- they can ask the hotel. May take a few days though.

Checkout wasn't until like 10 am I believe and they are willing to hold any bags if you want to explore more of koyasan after checkout. The walls are fairly thin but I don't know if you can hear everything. There was a... More

Yes, they can hang onto your bags for you. We arrived before 3PM, so they took our information and checked us in, took our bags for us, and we went to see the town. When we were leaving after we checked out, we also had them... More
