Best of bay area transit. The ferries are very clean. They sell drinks and snacks. The ride is nice and you can even ride outside during nice weather. Prices are well worth it so you dont have to deal with traffic.

Otherwise all the ferrys go to the ferry building and from there I rode the trolley to Fishermans wharf. We had a transit pass but the fare was under two dollars and the trolley driver was very friendly and used to tourists. Either the E or the F line trolleys will make a stop at FW. If you go this way and pay the fare in cash you probably should have some small change. I'm not sure about the distance from six flags to the Vallejo ferry bldg but by car I don't think it's too far, maybe a half hour. When I googled San Francisco Bay Ferry I got a lot of great info.
