We enjoyed taking our two year old grandsons here. It was a Saturday and quite busy, but exhibits are spread out and it was still enjoyable. There are interactive displays and outside areas as well that help.

At that time it will probably be pretty long. If possible, get there when the ticket office opens to avoid the long lines

The whale watching tour would be fine for a 2 year old - the downstairs indoor seating area is enclosed (no chance of falling overboard!) and has huge windows so you can still see really well.
