You could possibly choose a different route for Kalka - Delhi section, not advisable though. The scenic part of the route - Kalka to Shimla is the same line both ways...

We travelled in Shivalik delux train. It has toilet facility in each coach. I wont say it was dirty, but yes, toilet room was very small.
