Salzburg is surprisingly small so you could probably do most of this on foot however to go to the magic fountains it was good option. Not all of the buses are open topped.

I personally feel you do not require a Hop on Hop off bus in Salzburg as most of the sight seeing places (which are in old town & Mirabel Platz) can be done walking. Everything is quite easy to find. For the far off ones... More

As above - no you can just get on the bus and pay there and then.
