I think this is the most interesting church to visit in Lucca. Now it works only as a museum and is not a church, but you can climb the tower from where there is a wonderful view of the whole city. The most interesting is the dungeon, where there were excavations and you may see the layering of different cultures from Roman times, through the Middle Ages to the present day.

Part of San Martino package
Spend some time to go through the Roman foundations underground
No need to go up the tower (and the effort) if you already went up the Cathedral tower

Full marks to Lucca for preserving this deconsecrated church and using it for musical performances. The church building itself is not very exciting, though they have opened up the crypt for visitors and the bell tower is accessible.

My wife and I stopped by the Chiesa di San Giovanni but we did not go inside during our day trip to Lucca. Later we learned that you could view ruins of a Roman amphitheater inside. In the evenings they have Puccini concerts there. Unfortunately, we were not in Lucca in the evening.

When we went there were only two other people. Not much to see in the church but underneath are the ruins of a Roman amphitheatre. Do not miss.

The archeological potion of this place was especially fascinating. In hindsight I would pay 2 euro for the audio tour.

We visited the Chiesa dei Santi Giovanni e Raparata while we were staying in Lucca in May 2019. The interior of this deconsecrated 12th century church (including a haunting piece of sculpture) is striking. We were particularly interested in the extensive archaeological excavations beneath the current structure which date back to Roman times (including what appear to be remnants of a house and a bathhouse) and gave us a glimpse of Lucca’s historical origins. The remnants of mosaic flooring in particular suggested (at least to us) a high level of craftsmanship and wealth 2,000 years ago.

This deconsecrated church now is the setting for musical entertainment but many art pieces still exist here. Rounding a corner you see a fragment of a beautiful fresco with the BVM and Child with 2 Saints and then another of 3 saints, one playing a type of violin. There is a lunette of Christ being baptized. Excavations have been made of this very old site.
