It states that backpacks are not permitted into St Mark's Basilica. What do you do if carrying a small daypack/camera bag? Are cross body bags ok?

I would wrap around like a purse and your likely to be ok as you can carry a small handbag. In think backpacks just offer the potential to carry unwanted items and be to big in what becomes crowded museums as the day goes on. More

On the "Alone in St. Mark's Basilica" tour, is photography permitted? Some sources say no photography, and others that photography without flash is permitted. I am a hobbyist photographer, and that is my primary interest in taking the tour.

It is at Piazza San Marco. All the way across the Church. In front of The Museum. The gentleman will have a sign and he was very on time. Enjoy the tour!
