When I traveled the ferry from to Kadikoy (Asian side) to Eminou (European side, near the Blue Mosque), a token cost 4TL (one way). I used my Istanbulkart, so the cost was 2,15 TL. The Istanbulkart, is a great deal, allowing travel on buses, trams, the metro, and public ferries at a bit over half price. Once you buy the card (you can get it at the airport), you can reload it at metro stations and other places with yellow kiosks (cash only!). The Kadikoy - Eminou ferries leave every 20-30 minutes. TripAdvisor guidelines prevent me from providing an URL, but I entered "Istanbul Ferries" in my web browser and found lots of information at the Turkey Travel Planner web site. Enjoy your trip!

Better arrange any cruise thru your hotel. Ask them for different options. There are some really s#itty ones where they just cram hundreds of people in a boat. They didn’t look fun to me from the boat we were riding. Although Istambul is a nice place to visit it is full of scammers and shady “service” providers. So book your tours thru your hotel. You will have someone to turn to in case things don’t go as you expect. Explain to them what you expect. Clarify in advance that you want punctuality. Clarify you don’t want little side-trips to local shops where they make tourists waste a lot of their paid tour time trying to sell you crap you don’t need or didn’t ask for. Don’t need to worry about the rest. If you try to arrange tours by yourself and transportation by yourself chances are you may have a frustrating experience. I got on taxis with our local tour guide. None of them spoke one word of english.
