I stayed at Hotel Alexsander for 5 nights in September 09. It's situated about 20 minutes walk from Skopje centre (5-10 minutes in a taxi which will cost you around £1) in a quiet neighbourhood on the hill leading up to Mount Vodno. The hotel is modern and clean with nice sized rooms and comfortable beds. There's air conditioning and free wireless internet and a small fridge in the room - ideal for chilling some nice Macedonian wine! The room I was in had a balcony. This is a family run hotel and the owners are friendly and helpful without being overbearing - everyone who was on the desk during our stay spoke very good English. The continental breakfast was nice but nothing too exciting, although the fresh fruit was good. The hotel is on the right side of town for a hike up to the top of Mount Vodno to see the Millennium Cross - definitely worth it if you're feeling fit as the views over Skopje are amazing.
