There are lots of ruins of ancient civilisations in the region. I do not know if other way exist, however we took first boat than we had choice either to walk about 1km or ride local taxi, literally wagon driven tractor. Fun! The ruins itself well-looked after with large amphitheatre..
The tombs in the mountain are the most impressive. If you have already seen other ruins in Turkey, other parts of Kaunos won't be that interesting, but the Rock Tombs! They are amazing!
The journey to Kaunos is exciting inits self. You can take a boat trip out there or go across the busy river in a boat. We have done both.

Rowing boat across the river, and good walk to the site. The best site we went to in Turkey. We enjoyed it far more than Ephesus. It was brimming with wildlife and wild flowers and not too many visitors. Still lots of the site unexcavated. Views to die for! Best experience of our whole trip.
Amazing Roman site with views of the Dalyan estuary - well worth a visit. We stopped off as part of a day's boat trip, but could have done with more time to fully explore.

As previous reviewers have mentioned, walk along the river path until the municipal gardens.
From there, take the rowing boat for 4 TL return across the river to Kaunos side. It's then a lovely walk past the self-sufficient houses leading up to the site with people selling fresh juice from out of their gardens. I stopped on the way down...

If you are staying with someone who has a boat, get them to row you across the river. It's a pleasant stroll up to Kaunos, where the continuing excavations are turning up more evidence of this complete Greco-Roman city, abandoned in the 16th century when the bay silted up spelling its death as a major trading port.
